One thing to consider might be something similar to the Slahboxes on Slashdot. That is, some functionality is not placed at a fixed position, but you can customize both whether they are shown, and in which order. There would be a standard set of boxes shown to non-logged-in users, and another set which logged-in users are preconfigured with. For example, logged-in users might get a “hot meta posts” box by default, but if you are not interested, then you can just remove it. On the other hand, there might be a “my sites” box with links to all topic sites you subscribed to, which would not be shown by default, but you can select to be shown.
